You attempt to play it as if Rei is a plot device in EoE, when in fact she's the only character beside Shinji that isn't. Rei's entire character builds up to the developments found in the end of the series, and Rei's decisions and experiences throughout the story shapes the plot as well. There's hardly any higher honor you could pay the character than making it an active part in shaping the narrative to it's conclusive, positive end.

This is just about being realistic. EoE fulfills Rei's character in a way no other character but Shinji gets fulfilled. This cannot be argued to be negative in any way, it's arguably flattering. Moreover, the character is likened to a God and gets thematic and actual revenge over those who tried to hold her down. She gets to pass on what she learnt to Shinji - effectively saving the day, the moral message of the story and mankind!
Think about it. If Anno wanted to hurt Rei with EoE, why make her so Godlike and positive to the story? If you want to know what Anno hurting Rei looks like, see 3.33. Removal of agency, humiliation, she's made irrelevant yet frequently spoken of negatively. She keeps getting juxtaposed with characters that have been upgraded as much as Rei has been degraded as well.
