Pokemon Mystery Dungeon seems to take place in a post-apocalyptic setting, after some sort of major event wiped out all or most of mankind. How far into the future you are seems to vary from game to game, but it's pretty clear the PMD universe used to be inhabited by humans before the Pokemon became the dominant creatures and started building their own civilizations over mankind's ruins.
