Crush girls/Battle girls - Martial artists are already barefoot in some art. Dunno why they made them wear shoes in some games to begin with.
Beauties - Sorta similar to what I said in Whitney. Why would they not be vain enough to show off some pedicured tootsies? Cute sandals go a long way and girls by and large like to show them off. They are teasy and flirty enough to use them to flirt as well with the player and other male trainers.
Aroma Lady - DESU This one should have also have been barefoot from the start given their connection to nature and plants. A girl romping through flowers barefoot is peak feminine energy.
Psychic - Already barefoot in some regions cause of the flow of energy or some shit.
Female grunts - Boots are clunky and make noises. If she is barefoot she can creep and sneak around easier and no one would except a criminal from someone not wearing shoes.
Ace trainers - Highly compy smogon fags. These girls like to toughen up their bodies especially their soles. Though they might sometimes like a sweet girly side such as getting pedicures at the Celadon city saloon. They tend to be barefoot on victory road and other sweaty routes to show how tough they are especially to their male counter parts.
Scientist Female - Studyig pokemon goes beyond just research and papers. Sometimes you need to be more attune to nature. Besides it feels good to use Magnemite and Voltorb as a foot rest.
