It turns out that XY makes one save unplayable if there's already data for another SD Card. I guess its to prevent multiple saves and piracy.
Anyways, I ended up deleting everything, emptied my Pokebank onto the last save and here I am with just whatever I can catch on Y.
Tldr: I got a new SD card and ended up deleting all my progress since 2003
