You're going around Hoenn all wrong. What you need is more sea routes, in fat expand the entire sea to include new areas.
Part of what makes Hoenn as good as it is is the role the sea and the land has in the game.

Just make it so there is deeper water where there are Pokemon (or visible coral) so that you're not constantly running into Tentacool.

Dump all 386 pokemon into the hack, including legendaries.
Legendary pokemon infinitely respawning, even after catching them.
Boss trainers pokemon should be competitively viable.
If you don't want non-Hoenn pokemon in Hoenn just dump them into Safari Zone.
Add more trades (RSE had two trades I think)
Add more double battles
Make every trainer re-battleable.
Weather in every route randomly(I think even Hail is possible even though it isn't used in-game)
Outside weather also affects random encounters, same thing for time even though time isn't visible outside of home.
TMs as growables like berries
Make secret bases larger
Altering cave has Crobats instead of Zubats
