I was just about to post abou5 Mewtwo.

Since they clearly state the Blazikenite can't be found in normal gameplay, I am assuming the Mewtwonite is? Maybe not. But I think it would be odd to include that item in the gameplay yet not the Pokemon somehow.

The BW event.
The events tying into the last movie of a generation is always one heavily connected to the next gen games. Most likely the Mega Stone for Mewtwo will only be available by talking to some NPC or visiting some area with that particular event Mewtwo in your party.

Those all had secondary functions that could be used by any pokemon. Its totally different. The items weren't just forced to sit in your inventory never being used.

Well since there is only one Mewtwo in all of Pokemon I'd assume its the same one from Kanto or not an event only Pokemon. It couldn't just be another Mewtwo in the world their is only one

also in the game there is unlimited number of legendaries lets be honest

Mewtwo destroyed the lab he was created in at Cinnabar Island and any trace of that lab is gone since Cinnabar was destroyed by the Volcano in G/S/C. The only people who are still around who worked on Mewtwo are Mr. Fuji and possibly Blaine

And no their is not a unlimited number of legendary Pokemon. Mew and Mewtwo for example are one of a kind, only found on one game alone (Events and glitches do not count, the only Mew in the Pokemon World is on Mirage Island in Emerald and Mewtwo is in Cerulean Cave) Shit like Groudon, The Regi's and stuff have more than one of it species but Mew, Mewtwo, Arcues, Celebi, Jirachi, Deoxys and Darkrai only exist as one.

And how is an egg viable? Its a legendary it doesn't come from a egg

In game I can have a whole team of Mewtwos if I trade and complete hg/ss 6 times

What if a copy of the plans/blueprints surived?

but this is all speculation as to why Mega mewtwo seems to feature in X/Y

Mega Mewtwo exists because Game Freak thought Mewtwo would be the best Pokemon to spear head their new Mega Evolutions. And no the first legendary egg belongs to Phione and Heatran. Arcues also can create an Egg of the Sinnoh Dragon Trio. However a man made Pokemon is not coming in an egg

You also don't seem to understand what I mean by one of a kind Pokemon. You can only find Mewtwo in one location in one generation Gen I, the Mewtwo in Gen II is the same Mewtwo from Gen I.

You can only find one Mew in Gen III and no other generations

You can only find one Darkrai in Gen III and no other generations, these are one of a kind Pokemon.

You can get a Kyogre in Gen III and you can find a completely different one in Gen IV

You can find the Regi Trio in Gen III, IV and V these are all different Regi's.

These are not one of a kind Pokemon

Like I said everything regarding Mewtwo creation is gone, even if "plans" still existed you would need Mew's DNA which is nigh impossible to obtain

Just because you can only get one doesn't mean it isn't canon that there are more of them.
There are multiple Mew, it's a species not an individual. There are multiple Darkrai (which is a gen 4 mon, btw) as there are multiple Cresselia, its counterpart.
The same applies to most legendaries.

It would be really cool if after the elite 4 or a little before the player had been given a ticket to board a ship from team rocket, so as he defeated everyone he would arrive to the original lab where mewtwo was created only to find mewtwo meditating over the rests of the lab, so as the player interactues with him the fight would start
