Only 1st and 2nd gens could possibly be on there, and hen they'd have to make some compatibility for transferring those pokemon to bank including assigning a nature and changing (maybbe doubling) the ivs. That and resetting the evs. And to top it off, they wouldn't make as much a profit as remaking those games. Not saying we're getting another kanto game anytime soon but it's a possibility.

How else would you be able to get all the trade evolutions and version exclusives since link cables don't exist anymore?

I can also imagine them tinkering out the bugs/glitches that plagued gen 1. Focus Energy will work correctly, etc.

It's not worth it. They wouldn't make enough of a profit to justify spending time moving it over. Not to mention most of the peole who played gen 1 and 2 either have moved on or have returned with XY/ORAS so will be buying the new pokemon games anyway.

They didn't have to change anything. They just ported it exactly as is over tot he eshop. This is quite different to quite a few of the changes they'd have to make in porting r/b/y. Not to mention it's easy to play the original games either on emulator or by buying a gb and the games for dirt cheap online.

Batteries are easily replaced, see any youtube video. And you could again just emulate it? I don't think GF/Nintendo cares enough about people wanting to transfer mons from gen 1/2 to the current gen games to justify porting them onto the eshop so for the foreseeable future you'll need to either replace the battery or emulate it I'm afraid.

As for teams, who said I want to transfer them to newer games? I want to go on an adventure, build a team in the classic games.
