Most of your trouble seems to be from overlapping vulnerabilities so far; but that doesn't affect the main game much.

Tentacool and Machoke share a Psychic vulnerability. Tentacool and your Totodile would share an Electric vulnerability. Still, for HM use, not a bad start.
