I'm sure there's an element of will that plays into it. If you own a Kyurem and a Zekrom/Reshiram and you fuse em then they're both happy to go along with it and aren't in pain. If that Zekrom/Reshiram is FORCED to fuse like at the climax of BW2 then yeah it might be different.

Same principals with the megas since gen VII started. All this forced evolution and devolution puts a lot of strain on Pokemon.

Not exactly. Megas were introduced as a whole new level of power brought on by bonding closely with certain mons. If you compare dex entries on megas from then to this gen, the ones now usually say the Pokémon going through the mega evolution can't control all the new power and go crazy or are in extreme pain.

which is why you need the bond
if a pokemon is forced to mega it'll be as pain like the volcanion movie, in psmd after a certain time you'll go beserk since you can't control your power
the bond with the trainer stops this from happening

It probably only hurts as they are fusing, but once fused it's fine.
It's like how there are super heroes that have to through intense pain to get or activate their powers, but still do it because it makes them stronger.
