The game does lay it out for you. You pass by the route on your way to Vermillion after doing the Dig shit. The expects you to be a dumb kid that wants to explore, so you go down the route and can't because of the tree, so you head south. After Surge, you now have Cut and every other route from Vermillion is a dead end.

This. I pushed through it without Flash and thought I was hot shit because after hearing about Flash I never bothered because I could remember which way to go without it. It wasn't until much later when I found maps of Rock Tunnel on the internet that I realized it's perfectly linear so unless you turn around it's impossible to not eventually make it through.
