What is the best console if only want to play Gen3 & Gen 4 Games and transfer Pokemon from Gen 3 to gen 4?

DS works if you have it all physical.
If digital I think 3DS might be more appealing since you can do on the go save editing for event items and such, while also getting access to gen 1/2/3 as VC injects that I think PKS can read.

Still have physical cartridges but my fear is that one day they don't work anymore/ start deleting the data.

With the 3DS you can easily backup your data by using homebrew software. Checkpoint can copy save files from physical media too, even from DS games iirc. Plus, like >>41601507 said, you can use PKHeX to inject mons from past events that you either missed or are no longer available. It's not even considered cheating if you're a moralfag.

Can I transfer on the 3DS from Gen 3 save file to a Gen 4 save file?

get a ds lite (need lite to transfer from gen 3 to 4 and get extra mons in gen 4 depending on the gba cartridge) to play gen 3/4 and two cheap dinky gba's to trade between gen 3 games.
or just emulate everything.

You can run GBA games on it either through an emulator or converting them to a CIA. I don't know about transferring mons though.

I want to play LeafGreen and Emerald. I want to be able to trade between those two copies.
