Reshiram and Zekrom stick out like a sore thumb compared to all the other main legendaries who have simple and easy to understand concepts. Didn't they also introduce the Lake Trio one gen ago that was supposed to represent spirit, which definitely includes stuff like truth and ideals?

Yes, because this is Pokemon, and, no matter how hard you try to deny it, it storylines will always be shit. Just because BW's story was convoluted (in the sense that it felt like it was made by a 13 y/o) and pseudo-intellectual doesn't mean that it was well-written.

You can't even say design-wise that they stick out like sore thumbs when they came after Dialga and Palkia, who looked nothing like the legendaries that came before them.

Bells whole arc is about realizing she is not a good trainer at all and constantly needs help, but she likes pokemon. On the same time her father is worried that she is too weak to go on a journey on her own and it‘s too dangerous. So she becomes independent and wants to help the prof who believed in her.

They're both covered, but the ultimate goal of these legendaries and the teams that harness them is domination of land or sea. This was where the real yin-yang is, in Kyurem embodying and wielding frozen fire and electricity. Finding one's truth or ideals are not mutually exclusive concepts and was shown through N that their results are ultimately the same outside of what we labeled them.
Consider the lore of the original dragon. It was the distinction between truth and ideals, the introduction of polarity in taiji, as the root of conflict that lead to the original dragon splitting apart and ravaging everything.

I know the Gen 5 games heavily favor one side of the argument even if they claim to have a morally ambiguous narrative, but I find it very interesting that it seems most fans firmly believe in the Player=Truth / N=Ideal dichotomy (the implication being that N is wrong) without considering the possibility that N's viewpoint is the cruel truth which is overcome by the protagonist's love for Pokemon, a beautiful ideal, as an equally valid interpretation.
