The concept of different Pokémon "generations" didn't exist back then.
You had Kanto and Johto sure, but the 100 new Pokémon weren't seen as "Johto Pokémon".. just new Pokémon. Some could be in Kanto, it doesn't matter. Both regions were intimately connected, people didn't see it as Gen 1 and Gen 2. It was just Pokémon. Gold/Silver were seen as sequels, or perfecting the prototype that was R/B/Y. Gen 2 was essentially just Gen 1.5, the finished product.
It wasn't until Ruby and Sapphire that 'gens' became a thing.
People that complain about Houndour and Murkrow being in Kanto, or Johto gyms not using Johto mons, completely miss the point. You're viewing the games from an incorrect perspective. The new 'mons are just meant to pad out the game and make the pokédex bigger, world livelier. There is no rule that states the new 'mons introduced MUST be in Johto and the old mons MUST be in Kanto...
It's easy to shit on Johto if you categorize everything into seperate generations and pretend Kanto and Johto should have nothing to do with eachother.. but that's not the case. There was no Gen 1 and Gen 2, there was just Pokémon. And Crystal was the ultimate Pokémon, and supposed to be the last one.

You're supposed to catch new 'mons and build new teams as you go, most players neglect the catching, hatching and raising aspect. Of course it's easy if you just steamroll through the game with the same 6 'mons you raised early on.. But the game encourages depositing team members to raise new ones, but hardly anybody does that. After you finished the E4, try changing your entire lineup and train up 6 new Pokémon to board the S.S. Aqua and take on the Kanto gyms, instead of bumrushing with your overpowered veterans.
