Baeltaus (Chapter 1 boss) is the hardest part of the game. Once you get access to the upgrade chips the rest of the game is easy. The only other real challenge (outside of S-ranking every mission) is two of the three final bosses.

This is also kind of true. He beat my ass for a while, but I've been sort of breezing through every fight since. Reminds me of Demon's Souls in a way, some of the earlier bosses being way more difficult than later ones. (Flamelurker, Maneaters.) You have so little money unless you grind earlier missions.
