Then you open image 2 and paste the selection as a new layer. Change the merge-mode to "difference".
Then you slide the selection around (1 pixel at a time with the arrow keys) until the unchanged areas turn dead black. That means the alignment is correct.
"Difference" makes those "what is changed between these two pictures?" puzzles easy.
Change the mode to "normal" and flatten the image.
