In reality, the machines kept humanity alive: simulated a fake reality, indulged dissidents to escape the Matrix and live in a fucking cave.
Why? Probably because they genuinely want to preserve humanity, allow it to resettle once the solar blockade is over and allow humanity to reestablish the surface while they fuck off into space or we. They preserved humanity, probably preserved plants and animals for this purpose too and they'd probably contact Keanu Reeves at some point explicitly telling him all this and establish a new human and machine covenant so he can shepard humanity into the recolonization of a new Earth.
