The plan of SEELE (cabal pulling the strings) is to use Evangelions (human/Angel hybrids, unity of masculine/feminine opposites) to become God via Human Instrumentality (combining all humans into one being). Shinji, despite all of the pain he endured throughout the series, pulls the plug on their plan at the last minute and decides to continue his life as a human.
