It was always the catholic church that stepped in, the bishops and the popes, to stop pogroms, like during the crusades they passed a bull telling the crusders to leave the jews in Europe alone. If I recall, the Spanish inquisition was set up by the Spanish crown, without the pope's approval, and in fact Rome bitched about it quite a bit.
