The reason some people are confused about it is because SnK is firmly anti-nationalism but it's also pro-brotherhood-of-the-military-type values. Usually these things don't coexist. Also, critiques of nationalist dogma are typically centered within the opposition, not the establishment. Even young soldiers usually join some kind of rebellion force or multicultural group of freedom fighters or peacekeepers once they uncover the real enemy. In Shingeki no Kyojin, this doesn't happen, because even though the Titans aren't the real enemy, they aren't a pure scapegoat either.
So this just gives the corps two enemies to fight instead of one, making their only allies the other "woke" recruits who must work within the system to reform it, which is why that coup d'etat subplot was so long in the manga.
