Even now of course many of the best graduates are funneled into the NSA or the military but I think back then there was a deeper connection since they might even have served together - and in real wars too.
As for the CIA they do have some hand in combat operations overseas, among other things. Haven't you seen those pictures of agents working in Afghanistan and such? They carry all the standard equipement with rifles and everything, except they usually had beards too since they were granted more leeway than a standard soldier
