Pretty sure that the Jesuit missionaries had high respects toward the Japanese culture early on already. They saw Japan as a civilised nation, and took on early Christian converts as honourary guests. (I learned this from that youtube vid btw)
Conquering Japan would have been impossible as they had the strongest military in the world at that time. The policies of the Tokugawa Shogunate just put Japan behind for 200 years. Had the Christians been successful in overthrowing the Shogunate, Japan would have been a super-power to the same degree as Great Britain.
