They kinda didn't.. well, the ones that really didn't, like Porcupine or Beastclad Butcherer, though with overinterpretation you can do wonders!
People were joking that EMMM was playing Mary by creating his entire mush of a story out of other stories and assets - free and original. Just like Leaf!

For me, it was first time playing any RPG period, so I was mesmerized by anything and didn't really had that feeling of "hey, I saw this sprite in a bunch of weak ass games before.."

I beg you pardon, there's at least 12-50ish events and secrets that require SEN manipulation. BS2 is ridded with clever references, even by manipulation of assets found on the ground or items you can pick up - not to mention more obvious references to lore and outside of it.
I said 12-50ish cuz I took that number out of my ass, I just remember there was a lot, Elma's house being a cult classic, or Hastur's bartender.
