The Master System was objectively better that the NES, given that it had a better colour palette for the graphics and a superior sound ship. Having said that, the NES had better games - from some reading I've done, Nintendo pretty much monopolised the bulk of 3rd party console games developers by threatening to blacklist them if they made games for anyone other than them, which was one of the main reasons why most Sega games were produced in house.
Favourite MS games were the Wonderboy franchise, especially Wonderboy 3: The Dragon's Trap. Favourite Mega Drive games were Streets Of Rage 2 and the Phantasy Star series, especially 3.
Between the Mega Drive and the SNES, the SNES was the more powerful system. Combined with having better games, it wasn't terribly surprising they "won".
