Maybe it's just the terror of the experience combined with the strangeness of their minds that makes them seem evil. They don't seem to kill people and they attempt to mitigate the negative aspects of contact by relieving pain, telling people not to fear, making them forget the experience, etc.
I think they probably have a very different nature and value system from us so it's hard for us to apply their morality to them.
They are arguably deceptive and indifferent to our need for autonomy, but not necessarily malevolent. Kind of like human pet owners or zoologists.
