The trip shouldn't be too expensive if you don't go for the best trains. Trains in Russia are rather cheap, at least when compared to European ones. So I suppose that is not that impossible to arrange. And yes, you absolutely have to stop at some cities at least for a few hours. Probably not Omsk though, you wouldn't like to spend a minute there. Japan also sounds super cool, but super expensive too. Some day I hope I will be able to reach it.
And when it comes to authorities - you really shouldn't worry. First of all, they don't care what anybody thinks unless you go to Chechnya or something. Secondly, because they are very incompetent. And lastly because foreigners here are treated with privileges - you could even take part in a protest or something and they are very unlikely to arrest you because you are not from Russia.
