The answer is - yes it is the same ship. Is the flame of a candle the same while it burns? - It changes the matter it consists of once a second. Is the cyclone the same while it goes through the atmosphere? Is the wave in the sea the same, if It does not carry mass, only energy? Are you the same, if your is constantly rebuilding itself?
My answer is - yes. Those are systems and the system is not reduced to the sum of its parts. Also philosophy is gay.

If you want to reduce it to simple observation, yes. Systems live on their own because they obey the natural laws. We can apply it to quantum level - all modern theories more or less agree on the quarks or some other smallest shit like strings or branes being also a consistent wave-like distortion of vacuum. So everything is in the end a complex system of self-replicating or self-sustaining field distortions.
Enjoy that you can observe it, do with your time what you consider worth it and move on. Society is also a system that lives on sustaining itself and constantly changing. Or not sustaining.

Yes, you are a different person every second and every time you wake up in the morning, and yes the rebuilt ship is also different because at the atomic level at least something will be a little different when it's rebuilt.
