I know that the default armature in blender is different from the armature that you get when you import a pmx model. I don't mess with the armatures in blender. When exported to pmx the armature gets converted anyway so I do all that work in pmxeditor. From the picture you posted it looks like many of your bones are the wrong type. You need to go through every bone and make sure the ones you want to rotate look like the picture. If you want the model to work with mmd motion and pose files the bones need to have the standard Japanese names used by other mmd models.
