At the end Tenchi is sketching a house on a plot of land when Ryoko sits next to him. He tells her that his dad took her mom to an empty plot of land and sketched out their home before building one for themselves. This to me basically wraps up the Ayeka vs Ryoko debate.
Also to mention there are two big incidents implying the same thing:
1) When Tenchi is still under his kidnappers spell, when he draws/paints he always ends up creating a picture of Ryoko's hair (and maybe Ryoko's face fully -- I can not remember well enough). To me this shows his emotions and affections towards her are the greatest of all the women he has encountered.
2) When Ayeka and Ryoko both have a chance to enter that weird ass time slip stream in order to go into Tenchi's new world, Ayeka willingly tells Ryoko to go. This is after months of them both being obsessively depressed after Tenchi's disappearance.
