The only stretch I see JR Shikoku not dumping after Shinkansen is Anan - Tokuyama - Takamatsu - Matsuyama - Uchiko - Yawatahama - Uwajima, with both outermost sections being a big maybe.
I can honestly see them trying to push for Shinkansen to Kochi first to be able to offload inland local lines kept just for express trains in/to Kochi. It's also interesting to ponder whether Fukui or Kochi would become the first prefecture with Shinkansen but no local JR lines.

Second Seikan Tunnel isn't happening in the current proposed form because it's focus on road traffic in the current era of driver shortages, with a single track rail line added as an afterthought. If it's redesigned to be like the Channel Tunnel then it'll actually be viable. And Hoyo Strait Tunnel wouldn't improve the situation for anyone but Oita and Yawatahama, and they're focused on pushing East Kyushu Shinkansen.
