When its not quite winter boot season I put thick thermal socks over my shoes (made a cleat hole) and my Goretex rain covers on top of those.

Those thermal socks are kind of unusual. They are super stretchy and the inside is like a plastic cotton candy. I think they are Heat Holders Ultra Lite, but mine were sold under a different brand.

Before I switch over to winter boots I'll sometimes use thick stretchy socks over my shoes with goretex rain covers to block the wind. I did some trimming of the socks for cleat and heel holes, and half-ass tried reinforcing the cleat hole with duct tape.
