Literally nobody puts a spacer in between when transporting their bikes and people in the mtb world do that a lot. Pads/pistons are easy to push back in with your fingers, a butter knife or the flat blade on your multitool. The pads will retract themselves most the time as is the self adjusting nature of hydraulics. Even if one piston is working harder than the other you'll just have slightly reduced braking power or brake rub. Again, easy to fix.
