I think the actual complaining mostly comes from the local governments, whereas the national government most pays lip service but doesn't actually do anything since it'll just be a money sink. Also who's saying that the cities are becoming too crowded? All but the biggest cities in Japan are seeing negative growth, and even Tokyo will reach its peak population in the next decade.
