As seen in the image, the following proposal would either have the three agencies form a single unified operating agency like France's SNCF and operate like the Paris RER, using standardized rolling stock, ticketing system, signalling, operating frequency and electrification infrastructure OR the three agencies would act like JR does when operating regional/suburban trains in Metropolitan Tokyo meaning the three respective agencies get to exist but come to terms on standardization aformentioned in most areas with some exception to the rolling stock, operating frequency and ticketing system which the agencies themselves can decide would fit them best.
Personally I'd love to have the former Acela Express Bombardier/Alstom trains as the standard rolling stock for this unified through-running regional rail network.
I seriously want this so bad, going to shed a tear knowing this will most likely remain fantasy
