Yes, some lines run on diesel, but when entering any of the NYC boroughs (or the Hudson side of NJ), they will switch over to electric, either using a third rail (Metro North, LIRR) or using overhead wires (NJT, Amtrak).

Commuter Rail fills the Gap between Intercity service and Lightrail.
