1. Marin and Sonoma voted to pay for it
2. Land there is (relatively) cheaper and they had an existing right of way
3. They always wanted a train. Marin even ponied up $300,000 in the 1950s (quite a bit of money back then) to see if it was feasible to have BART run on the underside of the Golden Gate Bridge. It was, but it was incredibly expensive and when San Mateo pulled out, BART couldn't afford to go into Marin any more.
