Can't claim to be deep into the software that gets used around here, but it's usually simply a matter of the driver checking in by sticking his ID card into the terminal and entering a PIN.
I have never seen buses on a wrong schedule either. Even short-term disruptions of the time table/route are usually immediately accounted for. Seriously, thinking back to the 90s, those were a nightmare. Get on a bus line you have never ridden before, and you were absolutely reliant on the driver pressing the next stop button, which they obviously naturally forgot about all the fucking time. Sure, once you specifically told a driver you needed to get off at a certain stop, they'd stop without you having to press the STOP button. Almost feels like some people would utter something along the lines of "better times" in response to this, but nope, the current development is certainly a massive improvement on that.
