We did this on a very tight budget. Any chance we could we urban camped, but the last two days I was so fatigured I bought a hotel for the both of us. One of the days we slept in front of a museum, a policeman honked at us to pack our shit up, we didn't and then two hours later got rained on. Everything was soaked.
The farther out you get away from Tokyo or any major metropolis area, expect to get gawked and stared at for being a foreigner.
Because we got rained on and everything was soaked, we had to find a laundromat and that's what lead us to meeting an older couple that took us in, gave us free food (twice), and gave us their personal history. Make it a point to talk to passerbys if possible.
Stop by onsens and public bath houses, it's completely worth it and affordable.
