humans arrived to American continent pretty late, even later to a place like Peru. beginning a civilizations takes some time.
the Roman Empire lated several centuries, while the Tahuantinsuyo, or inca empire, lasted less than 100 years before the conquistadores brought it down. of course there was a lot of pre incan cultures, but most of the roads infrastructure was built during the Tahuantisuyo.
also the geography of the empire was incredible hard for road building, almost all very steep mountains, dense jungles, high altitud deserts, a nightmare still today.
and not to mention the lack of really strong beasts of burden, horses, mules or oxes. llamas are not good for burden or carriages, almost all had to be done by human stregth.
incas event didn't used the wheel for transportation, something not that useful when you have to carry weight up a steep mountain through rock carved stairs.
i did the Inca Trail, Macchu Picchu and some other minor trails in the region in '94, it was awesome. the more astounding thing to see was the vast amount of landscape modification they did building hundreds of thousends of cultivation terraces. today it would be considered a crime against nature.
i'm not into the aliens theory, but some of the rock work lives you full of questions.
