It's significantly cheaper than a bridge or tunnel, but limits how many cars the train can have, along with every other problem of mode interchanges

Wrong question.
HOW OFTEN is a real question. Ferry or cargo freight is specialized vehicles that cap out on 15-20km/h, and there is only one.
If you need to transport more than 20km once a hour, or 60km each 3 hours, you have a problem that can´t be solved with a ferry.

Energy intensive, and slow for such energy consumption.
Also intense sea sickness.

Ask instead how long it will take for the additional capital costs to be justified by the increased traffic. For a purely commercial bridge/tunnel, the equation is driven by how much you can charge, but when governments are involved it can be more complex because they can also recoup the costs in other, more indirect ways (such as larger income from general taxation just due to higher levels of economic activity).
You'd probably not want to load the train engine on the ferry, as it would be a waste of space. The other side can supply their own engine.

in fairness, once a bridge or tunnel is built, the infrastructure is there permanently. you no longer need to operate a ferry service and a train service when you can run the train over the existing infrastructure.

we use a rail barge for freight interchange here. it is slow and the barge operations are dependent on tides but it is way cheaper than building 1k miles of new track. it's pretty sketchy putting a train on a boat but that is expected
