Even in survival shows they never really bring up desalination, or simple things you can do, to desalinate salt-water.
They only time I saw it brought up was in the movie "All is Lost" when he uses a water can, plastic, and the sun to do it.

The popular thing with hikers these days is the "Sawyer Straw"s. One or two of them can screw onto SMART water bottles and filter.
Frankly I just don't know WHAT it filters. boiling kill most bacteria I think, maybe pair that with the life straw. I'm not sure what their strengths are for what they kill.
Another tip I learned from watching Les Stroud was if a water area has a lot of feces and other stuff around, clear an area nearby and dig a hole, then wait for the hole to fill with water (from the ground below the surface) and that water will be much safer.
Something interesting he also said related to what you said, that the REAL dangerous water was around civilization, cities, factories, etc.
