That's kind of the whole point of getting one.
I have no doubt that whatever setup you have works great for you and what you use it for but as a general rule most kayak fisherman use sit on tops like hobies or jackson coosas because its easier for them to get access to their gear. Google "fishing kayak" and 90% of the pictures are sit on tops.
All those things you listed can such as storing gear in a drybag between your legs or under your seat you can also be done on a sit on top. Plus you can keep your poles behind your seat and use that drywell you hate so much as a place to put your catch. Most fishing kayaks come with open storage areas behind your seat or by your feet that you can store stuff without having to hatch dive.
