They both have amazing backcountry, where you can get away from the people. Personally, I think Yellowstone is a bit more memorable, with its geothermal activity and buffalo and such.
That's probably a function of my experiences in each. I've only been to Yosemite once. One day, I hiked in the high country and had a lovely quiet time with tons of wildflowers and such. Then I rode my bike down into the valley and set up camp at a biker-hiker site. Then I hiked something like 25 miles with ~5000' elevation gain to and from this, where I was surrounded by dozens of people who had driven to the closer trailhead.
