The only diseases your plants will get are those diseases that come from other plants of the same species. So, if you had a pile of blighted potato plants and used them as compost you'd end up with blighted potatoes if you used it on your own plants (burn blighted plants, don't compost them.) But, stuff eating away at the wood won't cause a problem with your plants.
