Problem with country towns in Japan though is average age of the population is literally 60.
As great as country towns are there, you'll probably be the only person there under the age of 40.
Your best bet is to settle in a major city in a relatively quiet prefecture and use that as a base for going /out/.
My recommendation is literally any major stop along the Shinkansen (bullet train) line. Gives you quick, easy access to the whole country then.
I'm talking cities like Hiroshima, Okayama etc
I lived next to a Shink station for years and it was great knowing I could jump on whenever I wanted and be in either Tokyo or Kyuushuu in 3 hours.
No wait times, no security checks, no paperwork etc like with an airport.
Just show up, grab a ticket, there's a train every 15min, jump on the next one.
