Viruses aren't usually a concern for your typical backcountry camping trip but they absolutely are in a natural disaster setting or in areas with a lot of agriculture. You'll probably want to carry some aquatabs or other chemical water purifier as well.
I wouldn't worry about the ag chemicals though, my expectation is that risk from ingesting shit like that comes with repeated or heavy exposure. Sure, pesticides and shit aren't good for you but in an emergency setting for just a few days I doubt it'd matter.
I could be wrong though. I'm sure you can find some water quality studies of various points along the Colorado. Find out exactly what contaminants are floating around in there and at what levels of concentration, then hop on pubmed or wherever and find out whether those contaminants actually pose any sort of acute danger.
