For instance, in your pics you have a different colour cast (green vs magenta in midtones and shadows, for instance check the rim of the lampshade) or blue cast in the shadows of the scanner pic.
Also, I agree that the epson flatbeds don't ever look good at 100%, but in your pics the scanner version seems sharper. Check the chain area on the lamp.
