Currently I just mark the film type and year when the pictures were taken on the negative sleeves. I haven't shot many rolls of film yet, so at the moment I just store the sleeves in an A4-sized cardboard holder. I need to get a binder at some point.

Monochrome: levels, gamma and/or curves adjustments to get the tonality right.
C-41: I adjust the levels separately for each colour channel to correct (roughly) the colour shifts caused by the scanner. After that I do some brightness/contrast/gamma (or curves) adjustment.
Clone tool is great for removing dust specks
