last things to try would be a camera reset (pic related, pag. 76 of the manual) or trying it out with a screw focus lens, like regular AF or AF D.
to perform a reset, hold the two buttons with green dots next to them until the lcd goes blank. you have to do it twice, once with the dial in whatever mode and one with it on the CSM custom settings mode. maybe custom setting 9 or 10 are acting up.
