It's in the early morning when the local normies are still either at home preparing to go to work or in transit on the first trains. Almost nobody moves about in Tokyo without trains, and most do not run at night. Also most of the employment in the inner city are office and service sector jobs, which don't have around the clock shifts like industrial work would.
