I only have a small pouch thing that fits the camera and one lens attached to the camera, and I don't know what to do with my extra lens or where to put it. I don't want to just drop it into the duffel bag and have it rolling around. What do you suggest?

It doesn't have to be domke, you'll find that kind of thing from other brands too. They're very good for packing stuff that don't have a dedicated bag
I've been using these (2) for my camera and lense(s), they're very handy and way cheaper than a separate bag just for the camera. You can use them for any fragile stuff too

I've got a bag that fits body with lens attached, plus one big tele or two smaller lenses. Quite handy. If I don't use it for some reason, I have a few lens pouches which do an okay job, sometimes combined with rolling those in a jacket/towel/.. Cheap but effective solution. There's also dedicated solid padded lens holders which can be clipped onto something with a carabiner.

Anyway, plenty of options.
